A brief synopsis of the endgame part of the saga:
1. It's exactly a year from the point in time that Papa Smurf and all the other Smurfs have left their present time in their accidental time-traveling journey. Empath and Polaris are in the region known today as the Berkshires (which is next to where I live, BTW), and Empath is beginning to feel increasingly discouraged about ever finding a way back for his time-lost Smurfs. Polaris and HoloSmurf try to reinvigorate Empath's faith in finding that way, but it seems to Empath as though it would take a miracle for that to happen.
2. As if on cue, though, they hear the sound of a barking dog approaching them, which sounds like a rather familiar bark to them. It turns out to be Puppy, who looks a bit ragged and aged, but nonetheless still vital. As the three of them try to figure out how Puppy managed to survive and where he came from, an elderly-looking Smurf wearing white clothes and a long beard like Grandpa Smurf approaches and surprisingly recognizes Empath, Polaris, and HoloSmurf. Empath and Polaris are at a loss for how this elderly Smurf could know them. The elderly Smurf says that, by their reckoning of time, it's been a year since they last saw them, but to him, it's been 1000 years since he last saw them. As an interesting clue, the elderly Smurf says the last time they saw him was when he was in diapers! Empath and Polaris deduce from this clue that the elderly Smurf standing before them is actually a grown-up version of Baby Smurf -- a version of that Smurf who now calls himself Miracle.
3. Miracle then fills Empath and Polaris in with what has happened to the time-lost Smurfs: realizing that somewhere along their journeys they also lost the chronosyte crystals that allowed them to travel through time without the Key of Chronos guiding them, Baby Smurf then used Puppy's locket to cast a spell that would trap them all in a time loop so that they would not be stranded in a time period with no way of returning home. However, Baby knew that he couldn't keep them in this time loop forever, so in one of the loops he cast a portion of himself and Puppy out of the loop into normal time about 1000 years prior to the present time. Miracle had a feeling that there was a reason for his exiting the time loop, and decides to take them to a nearby cave which Puppy leads them to with his locket acting like a magnet.
4. Inside the cave, Empath and Polaris are astonished to see the very thing they thought was destroyed by the Smurfs when they first entered the past -- the Key of Chronos, damaged and stuck in the rocky floor of the cave, but still intact and functional. Miracle then says that of all the Smurfs who thought they saw the key melt when it was accidentally cast inside a volcanic crater, he actually saw it disappear as though somebody in the timestream had snagged it and moved it elsewhere. Empath had the feeling that Traveler must be responsible for saving the key and moving it elsewhere in time.
5. The questions on Empath's mind, however, are how can they use the Key of Chronos now without the crystals to power it, and, even if they did have the crystals, how can they rescue the time-lost Smurfs from the time loop with it? Miracle answers the second question with something he figured out: the crystals can only cause a single vortex to be opened from the end which the crystals are arranged to wherever the arrangement leads them. However, by putting the crystals in the Key of Chronos in a specific order, they may be able to open a double-vortex: one that opens in the present time, and another that opens wherever the Smurfs may be in the time loop, drawing them back to the present. The second question, which Miracle is unable to answer, is one Empath figures out on his own when he realizes that the Schliphargons have been showing up seemingly at random wherever they are in the journeys for a purpose beside their leader's desire to destroy them: they must be carrying around the time crystals.

Plot synopsis continued:
6. Soon Miracle is alerted to the fact that the collar with Puppy's locket attached to it was stolen, and quickly they rush out of the cave to find that Puppy is now dying without the locket. Miracle also drops to the ground as if he is dying along with Puppy, but as Empath and Polaris see for themselves, both of them are now vanishing from sight -- they are just duplicates of themselves still in the time loop along with the other Smurfs, and they have lived long enough outside the time loop to help Empath and Polaris find the Key of Chronos. After Miracle and Puppy vanish, Empath is now resolute on finding the Schliphargons so he can get the crystals back from them and reinsert them into the Key of Chronos to open the doorway to bring his fellow Smurfs back home.
7. Their search for the Schliphargons doesn't take them far, though, as they come across their camp with the warriors now gloating about their latest find being the locket on Puppy's collar, but none of them are able to open it as they get jolted by a lightning bolt with each attempt. HoloSmurf detects that the time crystals are definitely in their possessions, so Empath and Polaris use HoloSmurf to perform a distraction to drive away the Schliphargons while they grab the crystals and race back to the cave.
8. Inside the cave, though, their way to the Key of Chronos is blocked by the Schliphargons, with their leader Heftargan bragging that if the "soft-bellied beings" want to get to the key, they will have to fight their way through his warriors. Arming themselves with their quarterstaffs, and having HoloSmurf himself be armed with a quarterstaff, Empath and Polaris engage the Schliphargons in battle as they fight their way to where the key is located.
9. Traveler, who watches the battle commence, realizes that the two fighting Smurfs and the Psyche will need a hand in getting to the Key of Chronos, so he emerges into the fray in the appearance of The Lone Smurf (Smurfette's masked persona, though this time male and wearing a cape) to take on some of the Schliphargons using his own abilities. This gives Empath and Polaris a clear enough path to get to the Key of Chronos, but Heftargan is too persistent and focuses solely on Empath, who then gives the crystals to HoloSmurf and has him reinsert them into the Key of Chronos, putting them in the configuration that somehow Empath now knows.
10. The battle with the Schliphargons is rather long and drawn-out, with Polaris and Traveler providing cover for HoloSmurf reinserting the crystals and Empath basically getting seriously wounded by Heftargan's battle staff. Heftargan sneers at Empath's seemingly stubborn refusal to surrender and that he has little chance of defeating Heftargan with a weak weapon. But soon all the crystals are in place: HoloSmurf puts his hand on the clock part of the key and says, "Key of Chronos, open the doorway of time!" Soon the key comes to life once more as it pulls itself out of the rocky floor and inserts itself into an invisible keylock, opening up a vortex that draws all the Schliphargons into it. Heftargan has Empath on the ropes and is about to kill him with his dagger, but the dagger slips out of Heftargan's hands and into his body, killing him and causing him to be pulled into the vortex.
11. Polaris, Traveler, and HoloSmurf gather around Empath, who is now lying on the ground, bleeding to death. The three of them lock hands with Empath's as Traveler focuses his energies on both keeping Empath alive and keeping the three of them from being sucked into the vortex. Soon the vortex closes and then immediately another one opens, this one having a hundred Smurfs (plus Puppy and Smoogle) pouring out of it.
12. After that vortex closes, Papa Smurf has Hefty do a head to make sure all the Smurfs have made it through safely. Grandpa Smurf and Smurfette notice that their clothes are back to normal, which means that they are back in the present time. Polaris and Traveler greet them with rather sad news, that Empath is dying. Smurfette rushes to hold Empath one last time and to let him know that he has brought every Smurf safely back home before he collapses, seemingly lifeless.
13. Traveler informs Papa Smurf that Empath's condition is stable, but needs to be brought back to the Smurf Village immediately before he dies. This makes Papa Smurf wonder how they will be able to get back home when Polaris produces Dreamy's magic whistle (from "Dreamy's Nightmare"), which Papa Smurf used one time with his little Smurfs to escape the clutches of Gargamel. Papa Smurf then has all the Smurfs hold hands with each other as well as with Puppy and Smoogle, and then blows the magic whistle one more time to bring them all the way home.
